The FCS can not, and will not ever be able to compete with the elite programs of the BCS level. But in recent years, the gap between FCS and FBS football has narrowed considerably, IMO. There is very, very little difference between good FCS programs and the vast majority of the FBS level. Sure, the FCS can't touch the Bama's, LSU's, USC's, Ohio St's. But the bottom halves of BCS conferences, MAC, Sun Belt, MWC, ect...its become a pretty level playing field if you ask me. You can just see it watching the games, the talent gap between the FCS teams and much of the FBS is pretty much non-existent. Just a tad bit more depth because of the scholarship discrepancy.
A couple of things to consider when looking at the actual win %'s of FCS over FBS wins, and why you maybe should not read into that as much; 1) those numbers include many, many crap games like PVAM losing to the BCS elites like Florida State. How often does even the low half of the FBS beat the elites of the BCS? And 2) 99.99% of these games are being played on the road for FCS teams. Its hard to win on the road in college football, especially when you have 22 less scholarships.

Not sure if it's a routine thing or not but anytime an FCS program can knock off a BCS program, regardless of the crap level of said BCS program, it is a big accomplishment. 22 more schollies, home field advantage and a much larger war chest spent on football stacks the odds way in their favor.

For NAU, first FBS win in 25 years, so not even close to routine.

Jacksonville State > Mississippi
JMU > Virginia Tech
NDSU > Kansas
South Dakota > Minnesota
Same goes for 2006:
Montana State > Colorado
New Hampshire > Northwestern
Richmond > Duke
Southern Illinois > Indiana
Jacksonville State > Mississippi

What % of the time does the home team beat the away team? Every fcs - fbs game is played at fbs' home. so its worth looking into. Maybe 90% is on par with home-away statistics.

It used to be that if a Pac-12 team lost – or came close to losing – against an opponent from the lower-tier Football Championship Subdivision, the assumption was that the FCS team was merely overlooked.
Until those teams actually got competitive enough to give major-conference teams a scare despite having their full attention.
Last week’s slate of Pac-12 games was evidence enough that things might be changing in that regard. Colorado lost 30-28 at home on Saturday to Sacramento State, a Big Sky team that also pulled an upset over Oregon State in Corvallis last season.
UNLV, Washington State’s opponent this week, lost 17-14 to Northern Arizona.
And Eastern Washington gave WSU everything it could handle in a 24-20 game ultimately won by the Cougars.
