There are non-BCS FBS teams that are better than the majority of the BCS teams.
And there are BCS teams that are worse than alot of non-BCS FBS teams.
Just being BCS doesn't make a team automatically better than a non-BCS, any more so than being FBS automatically makes a team better than an FCS.
Yes, in general, teams in BCS conferences tend to have an advantage over non-BCS due to the increased resources (money, recruiting power, etc.). Just like FBS teams have an advantage in general over FCS (more scholarships, usually more money). But it's not a hard and fast rule.

Any FCS win over and FBS is a nice win, although some are better than others. FBS have more scholarships, and in theory, more depth.
While a good FCS starting line up may be as good as an FBS starting line up, the FBS team should be better equiped to overcome injuries than an FCS team. Not to mention, that FCS vs FBS games are usually at the home field of the FBS team.
